Check all the connections once again (rca's, connections from amp to subs, 12v, ground). Check the Gain, bass boost, etc.

Maybe the connection to the subs are bad?

hook them up to another amp and see if theres sound?
or if you don't have another amp, try "popping" them with a 9V battery, that will atleast rule out the sub connections (terminal, inside the box ect.)

My first thought when I read this, The Subwoofer control on the deck if there is one. Or try putting them on another output such as a front fade like Lobalt mentioned!! Or perhaps the RCA's are bad? I have had this happen a fwe times

try checking that the impedance on the subs are fine, use a multimeter and check you power connections aswell.
