You need to get under the car and find out where the rattles are coming from before you can fix them. Trace them down on the exhaust and see what it takes to fix it. Either just by some tightening of bolts, by welding, or by making some hangers so it doesn't rub anymroe.
Same think really for the suspension. Trace it down and then you can see what you need to do to fix it.
As for the transmission I would personally flush it out and if that doesn't fix it take it to a transmission shop.

Check the stamped metal cross brace roughly midway down the car.

Sometimes they may have bent it up a bit highcentering it on something. The tightening screw on an exhaust clamp can start rattling against when accellerating or decelerating (engine braking especially).

Mine was rattling pretty bad, it wasn't until I pulled the metal brace off, bent it back out a bit and put it back on. For a while I thought my exchause was loose or something. I drove mine in the snow and sometimes a good snow bank will push up under the car and bent it up a bit.

Texas Speed has a nice tubular replacement for it.
