Will a stock Eaton supercharger from an '04 cobra work on my '06 3v motor
I found someone selling a stock cobra supercharger from an '04 model for a good price and was wondering if it will work with my 06 gt.

First, I would NEVER buy a used blower, unless you are prepared to have it rebuilt, and thoroughly checked out. I know that Super Six Motorsports makes a manifold for the 99-04 V6 to adapt one, so you may contact them to see if they have developed one for the 05 and up. Be prepared to spend some big bucks.
