If you haven't had the manual transmission fluid replaced or checked
recently, now's the time. If you have the owner's manual it will have the
replacement interval in it. And if you don't know when it was, have it
replaced. It's reasonably priced, and far cheaper than gear or synchro
trouble.

If the noise showed up immediately after all the suspension work was done,
then I would take it back to the shop and have it inspected. It could be
related to the prior work or it could be something new.

There are a lot of potential causes for a humming or grinding noise.
However, it's unlikely that a bad alignment or an out of balance wheel could
be one of them. Though if someone just had the suspension apart to do the
axles and wheel bearing then that's the first place I would start looking
absent any other information.

There is positively no way I can answer a question like this with confidence
over the internet without actually listening to the noise and also without a
great deal more information. For example, do you hear the noise at idle or
only when the car is moving? Does the noise change when you push the clutch
pedal down?
