I had the same problem with my 1990 civic and it ended up being some thing lose in the distributor.I replaced all kinds off stuff until I got mad and took it to a garage and that's what they told me what was wrong with it.

Is your check engine light on?

If so you will have to get the system scanned and look for codes these code will help you find the problem with your Honda,

It could be anything from a coolant sensor to the Camshaft sensor ,Take it to a well known auto repair shop and get it scanned .
