When disconnecting the battery to change the fuel pump are shift points
for the automatic trans and radio presets lost? I'm wondering if the
system now has to "re-learn" your driving habits?

The radio presets will be lost.
The shift points will not change, they are hard programmed in. What may
change, depending on year and model of your car, is shift harshness. It
may take several 1-2-3-4 and 4-3-2-1 shifts to return your shifting to
normal. Off throttle downshifting may also change, but you're not likely
to notice this.
